Installing PyMOL 2.0 and later

Download the installation archive for your platform and license key from the IS&T software grid.

Win/Mac: run the installer and follow the installation wizard instructions.

Linux: untar the installer at the location where you wish to install PyMOL. You will need to be root if installing to a system directory. Files will be in a pymol subdirectory created in the installation directory. The launch command is $PREFIX/pymol/bin/pymol where $PREFIX is the installation directory. For some distributions you may get an error about file /etc/machine-id not found. If this happens you can work around it by making a symlink (as root): /etc/machine-id -> /var/lib/dbus/machine-id.

All platforms: On first launch PyMOL will request a license file. Navigate to the location where you downloaded it and select it to enter the information. The license file expires annually and will need to be updated to ensure full functionality. The current expiration date is 2/11/18.

The default license installation is per-user. The license can be installed for all users by placing the license file in the following directory: $PREFIX/share/pymol where $PREFIX is:

  • The installation directory (Lnx)
  • C:\PyMOL (Win)
  • /Applications/Pymol.app/Contents (Mac)
