You probably have multiple lines on your phone. The Missed Calls List includes all unanswered calls placed to any line assigned to your phone, not just your primary line. The Missed Calls List does not indicate which line received a particular call.
If you find the "new missed calls" count distracting, you can disable the Missed Calls List entirely with the Device Management tools (see Account and Device Management). Or, contact Telephone Client Support at firstname.lastname@example.org or 3-HELP (617-253-4357) for assistance.
